I was wondering if there is any correlation between the names of the Kanto, Jhoto, Hoen, Sinnoh, and Unova regions and their respective city and town names.

I was also wondering if there is a sort of theme for the Hoen, Sinnoh and Unova regions in the ways their towns are named. I know, for example, that in the Kanto Region cities are named after colors and in the Jhoto region cities are named after plants or flowers or things of a plantlike nature.

There was a correlation. The first four regions were all based on actual regions in Japan. Don't believe me? Take a look at this: http://cdn.bulbagarden.net/upload/a/a2/Pokemonworld.png

That pattern was broken with the Unova region, which drew inspiration from New York, and the new Kalos region, which seems to be based on France (though the region itself looks like a star).

In Kanto, the towns appear to be named after colours and minerals (though cinnabar and vermilion are practically the same). In Johto, the towns and cities appear to be named using a combination of colours and natural objects. In Hoenn, names for the cities and towns are made from two different words put together. The Sinnoh region follows roughly the same formula.

Unova seems to use various foreign words, natural phenomenon, and jewels as the basis for the naming of towns and cities, while the formula present in Kalos remains unknown for now.

There is no connection between the region names and the theme of the names. The names of the regions are actually based off of Japan, except for Unova, which is based from New York City, and Kalos, which is based from France. The theme of Kanto is colors, starting with Palet Town, as a Palette holds colors and the towns that follow are all colors (i.e. pewter, cerulean, vermillion, etc.). Johto has a theme of trees and plants. It starts with New Bark, as in bark from a tree, then the towns follow, (i.e. Cherrygrove, Ecruteak, Mahogany, etc.). Hoenn is just a two words combined that describe the town (i.e. LavaRidge, LittleRoot, LillyCove, MossDeep, Ever Grande, etc.). Sinnoh has no overall theme, but some believe it follows the same formula as hoenn. Unova is based off of clouds or anything related to clouds (i.e. Nimbasa[nimbus cloud], icirrus[cirrus cloud], mistralton[mist], accumula[clouds accumulate], striaton[stratus], driftveil[clouds drift], opelucid[lucidity], etc.). Last but not least, Kalos. On Bulbapedia, they said that these towns were based off of ingredients used in fragrances. I don't know, but I hope I helped.

Johto's names seem to be based on colours and nature (i.e. BlackTHORN, CianWOOD), Unova's are all based on clouds, Hoenn's are on nature, and Kanto's on colours. I don't think Sinnoh's are based on anything.

The first four regions are based on Japan (Kanto is a real place!) while Unova and Kalos are based on America and France respectively.
